Will there be any issues or special instructions when deleting the System volume? Will the QNAP NAS promote the second volume to the System volume?

There should be no issues deleting the System volume, but data needs to be backed up from the current System volume to other storage device/location if data is needed. Please note that the apps installed in the System volume will also be removed when System volume is deleted. Some apps can be migrated to another volume using the App Center.
After the System volume is deleted, the next available static or thick volume will become the System volume.
